I haven't used VLC in a while, so have no tips there. Here are a couple ideas:
Since MPEG Streamclip no longer works with my OS, I have transitioned to using Avidemux for clipping and converting clips to .mp4 for use in FCP. It's freeware.
I have gotten corrupted .mkv files before that I was unable to open. Maybe try a different source? thevault might have individual episodes?
